We'll start with the Big 3 in town:

Laughs Unlimited - This is Sac's original comedy club, opened in 1980 and featuring some of the top names in comedy history.  This intimate 200 seat club is located in Sacramento's picturesque Old Town area, next to the Sacramento River.  They feature live standup performances from nationally touring comedians Thursday-Sunday and live music in their lounge on Saturdays and Sundays.

The Punch Line - Opened in 1992, "The Punch" is where a lot of comedians you know have taken their first steps on stage.  Guys like Chris Rock, DL Hughley, and Mark Curry.  This club is owned by Live Nation and combines hot up and coming talents with huge national names that normally play larger venues.  Shows take place Wednesday-Saturday.

Tommy T's - Tommy's is located in Rancho Cordova, just 13 miles east of Sacramento proper. This 200 seater offers standup shows Thursday-Saturday as well as periodic murder mystery shows. The comedians skew towards the "urban" side as well as longtime fixtures of the comedy scene.

If you're more the type to seek out cool underground local joints, you can't miss the comedy show at Luna's Cafe and Juice Bar every Wednesday. 1414 16th St in Sacramento. It's curated by Keith Lowell Jensen, a fixture of Sacramento's comedy scene. This is your chance to see the Bay Area's hottest up and coming talents in a room that holds no more than 20 people.  Underground comedy at its finest.
